If the puppy is potty trained so that it can hold in it's pee and not pee in the house at night then leaving out the water at night for the puppy to drink is okay.
However if the puppy or puppies are not potty trained and are prone to use the bathroom in the house at night then I would put the water bowl up within an hour or 2 hours before bed time.
If the puppy is not potty trained and drinks water at night throughout the night then the puppy will likely pee in the house because the puppies bladder would fill up.
Then the puppy would have to pee so you would end up having to clean pee out of your carpet or on your floors.
So I would recommend leaving the water bowl out until around an hour before bed and then put the water bowl up and take the puppy outside to potty before you go to bed.
That way the puppies bladder will be empty so they won't have to go pee through the night.
