Yes having watery eyes can be a symptom of the flu due to the fever causing inflammation of your eyes.

I sometimes have watery eyes along with the flu and fever.

Other Symptoms of the flu besides water eyes are fever, chills, muscle aches, cough, congestion, runny nose, headaches, and fatigue.

Chest pressure, head congestion, headache, nausea, shortness of breath, sore throat, or swollen lymph nodes are all common symptoms of the flu but watery eyes can also occur with the flu.
