When someone says to you that they appreciate you they're saying that they appreciate you for you and like you for you.
Or if the person says I appreciate you doing that for me that means that they're thanking you for doing that something for them and that it meant a lot to them for the things or thing you did for them.
Saying I appreciate you also means that you mean a lot to the person just for being yourself.
