Furnace vent pipe through metal roof?

I'm gonna install a metal roof on my home this spring and I have a high efficiency furnace that exhausts through PVC pipe.

It's currently vented out the shingled roof with flashing but how do I seal flashing on a metal roof for the PVC pipe vents without creating a leak in the roof?

When you install the metal roof you could put the flashing underneath the top portion of the metal roofing and then put another metal roofing panel underneath the top portion of the metal roofing like the shingles overlap the furnace vent flashing.

It's hard to describe through text on a screen but if you look on google images you can see images of metal roofing with installed flashing.

They also make flashing made of rubber for metal roofs for vents so it can be done.
