It's either a Raccoon or a Skunk that is digging up your yard at night. That is especially if the yard is only dug up at night.
Raccoon's and Skunks work only at night and a Skunk will dig up individual holes while searching for larvae.
Raccoon's will do what is called "Rolling Up" the lawn when they dig.
